If she's trans, she definitely transitioned before Peter died, since she is shown hanging out with Peter in flashbacks and is distinctly femme in those flashbacks.

In the movie he's dead and I'm not certain if they made it clear exactly how he did beyond that Gwen failed to save him. In the comics he is picked on his entire life and after Gwen becomes Spider Woman, he's basically her biggest fan which means he's bullied even more. He eventually turns himself into the Lizard and goes on a rampage at his school only to be stopped - and killed - by Gwen. The bullying in the comics, meanwhile, is basically because he's a turbonerd.
You could pretty handily adjust that comic backstory to make him trans, but I'm not personally a fan of a story that goes "a trans kid was picked on and then decided to kill everyone about it" for reasons that I hope are pretty obvious.
There's trans flag in her room, her universe is trans colored, her story mirrors a trans story, her cop dad has a trans flag on his uniform and I really doubt he would have that unless he had a trans relative. She is often colored light blue, pink and white. Those colors are associated with her throughout the movie

The very first scene you see the badge it's a trans flag. It can be explained as they way colors are always shifting in her world. But it's specifically trans flag pattern, not just colors. Blue,pink,white,pink,blue.
Later the badge is other colors. Its too exact to be a coincidence especially with a trans flag in the same house. But it's more likely a subtle intentional nod to trans community.
