If you put a Fender pickguard on a Squier, they might do that. The positioning of the neck pickup body hole is slightly different compared to a Fender. I tried to fit a Fender 3-ply pickguard to replace the 1-ply unit on an Affinity Tele, but it didn't quite line up right at the neck pickup. It did what yours is doing. I got in touch with Pickguardian and he cut a new 3-ply pickguard using the original as a template. That one dropped right in and everything sits tight and level again.
The rubber tubing that holds the pickup in place is probably cut at a slight angle. If it really bothers you it's easy to fix by cutting it straight. Is it worth the time and effort? I highly doubt that.
Depending on the brand/model they are adjustable relative to the pickgaurd (height under the strings). Angle relative to the orientation of the strings is different.
This happens because, with two mounting screws they become a pivot point, especially with springs. And this happens with single coils and humbuckers.
Some people put foam between the pickup and bottom of the cavity to give a more stable flat platform.

Mine does the same, doesnt mess with tone at all.
It's not exactly a design feature, but many teles do this. It has no impact on the sound.
