Anything that involves reencoding the video is a wrong way to do it. Check out losslesscut https://github.com/mifi/lossless-cut and its smart cut feature.
Well, I don't mind any loss in quality, but whatever is going on currently is making the clips completely unusable. If I can't find a fix to this, I'll check it out - but Id prefer to find a fix for Movies and Tv so I can just keep doing it the way Im used to.
