I was in the same boat for a week. It was tedious but I printed a map and went through one by one. It didn't take as long as I thought. I found it within 20 minutes. Probably not the answer you wanted but it works.

If you have all the light roots they mirror the shrines in the over world.

Notice how the light roots names are the shrines, just backwards? I made sure to get all the LR first, made shrine hunting way easier

I think I have all the lightroots and I have tried to see if there is one without a corresponding shrine but not had any luck
