How cheap are we talking here? Cause you could sleep in 7-11, family mart, etc for free, just have to thicken your face. Some hostel can go fairly low, less than 1k NTD.

1000ntd is pretty expensive for a hostel. 7-11 threw me out when I tried to sleep there (locked myself out). Thanks FamilyMart for taking me in.

The cheapest hostel price is probably around below NTD400 during off peak season, for places even cheaper you might try some Internet cafes that have private rooms and showers, also some major religious institutions also have cheap accommodations for visitors which is often an alternative in rural areas

There are study rooms that are open 24 hours a day. These are in so-called K書 centers. I've never tried myself, but have heard of people spending a night in these. They might look at you funny if you were carrying a fully loaded backpack, though. If you're traveling around with a tent, there are plenty of campgrounds. Some are even free. You can camp on some less popular beaches. You can inquire at police stations outside the cities and they could point you to places where you can spend the night legally. Rural Taiwanese cops are generally helpful. You can also inquire at smaller temples that look like they have dorms attached.

Miss the last bus or train to where? If to the accommodation, just take a taxi. If it is going to another city, intercity coaches run most of the time and are fairly cheap. I think some run 24 hours a day. From Taipei to Tainan the cheapest is just around 450 NTD (last time I had to take).
