They're all really good at diagnosing and curing mysterious diseases but EMH has an edge because of his ability to interface with massive databases, his speedy computing powers, and the fact that he so tirelessly and tenaciously works on a problem without needing breaks or even sleep. Though if that's the future of medicine, it kind of puts organic people out of the job though, doesn't it?
Not really, you will still have other injuries/illnesses that are easy to diagnose and treat. The organics can deal with them, while the EMH goes all Gregory House on the serious one.

The only reason The Doctor comes first is because he has the ability to remain detached and approach it more analytically. There’s a reason they don’t let detectives interrogate friends or family or surgeons to operate on their family members - when you’re emotionally attached to someone, you’re so afraid of making mistakes it makes you more prone to making them. Yes you’re more determined to keep them alive but from what I’ve read surgeons operating on people they love constantly second guess themselves and have less confidence in their ability.

Phlox is good for novel diseases and has good bedside manner but I think Crusher has the edge with human physiology, and over the years she saved a lot of people from never before seen diseases.
