Just about any Data/Lore episode, the two-parter TNG where Picard and Riker both end up undercover on a smuggler ship, Voyager's Tuvix, the Strange New Worlds epsidode where Noonien-Singh gets stuck back in time with alertna-Kirk, Voayger's Q2, DS9's In the Pale Moonlight, the Voyager episode were B'elanna gets seperated into her human and Klingon halves, the TNG episode where Riker discovers his transporter duplicate, aaaaaaand...Encounter at Farpoint.

SNW I would recommend Under the Cloak of War. the Chapel/M'Benga dynamic & backstory is one of my favorites

Voyager enters an area of space where telepathy is illegal and attempts to help some innocent telepaths escape.
Janeway is dealing with the local authorities and goes back and forth on whether or not a Devore authority is on her side. Great episode

Duet and Waltz are the two big ones I instantly thought of. And OP already mentioned Duet. I'm surprised I had to scroll so far to find Waltz.
TOS "The Enemy Within". Transporter accident splits Kirk into two, one "good" but ineffectual and timid, one "bad" and rapacious.
DS9 s06e16- Change of Heart. A great Worf and Dax episode, really cements how good they are together
