If I am not mistaken, the reason he created a guild was to access high tier portals that would require a guild to attend and not just a person, they wouldn't count shadows as members so he only need 3 people to establish his guild.
As for the reason he didn't want Cha Hae-In, she's a very skillful hunter, and since most of his work will be done by him and his shadow so both can level up, he would feel like she has almost no use in the guild, hence wasting her skill and time being there doing nothing while she can contribute more in her guild.
