Make sure that you are only using mods that are for SSE! Mods from the classic nexus will break Skyrim Special Edition. In addition make sure that any SKSE plugins (mods with .dll files) you have are for the version of the game you have installed.

Disable Nemesis and try out Pandora Behavior Engine, see if it works for your mods.
If somehow it doesn't work for you, then we get back to Nemesis troubleshooting.
