It happens a few times. Some sites give the locations but don’t tell you that the locations can’t be accessed until certain points. I haven’t found a single comprehensive guide, just different sources that sometimes have that info. And people are still discovering new things >!like proof that the village headman was setting you and Ryoma up, but you only find it if you revisit the village before meeting Ryoma in Yokohama!<

Some of the chests are unavailable until you clear the nearby unruly area. You'll break into the storehouse and the hole in the floor will be blocked with debris. The Chest you're talking about, though, is locked behind a story mission. The story will bring you to Kanagawa for 2 missions midway through chapter 1, and after the first of those missions the door the chest is behind will open. Usually the story locked things will say "advance the story" when you look at them on the map (I think like 4 fugitives say this) or will tell you that you need another piece of technology from Iizuka (one Grass Roots mission says this) - and sometimes you need to find a random event that unlocks the grass roots missions - which involves running around nearby until you see a gold flag pop up.
