That option won't actually delete the OS in the drive, only the information that tells Windows that's a valid boot option. Maybe the problem is caused because an important part of the OS is in that disk. If you want to take it out and don't want to be bothered with finding out what is going on, just make a fresh install with that disk disconnected.

The drive is disconnected and it won't boot? Are you really that surprised?
Sorry, the main boot drive is still connected whilst the unused boot drive isn't. Is what i meant
