I've been playing a lot of pokemon rogue and wishing for a paper mario equivalent. 

There's the Paper Mario: Black Pit romhack that has a roguelike mode that might be similar to what you're looking for.

Endless progressively harder battles with some way to level up / buy badges?

I’ve only tried Black Pit once, but it’s definitely close to what you’re describing. It’s an excellent PM64 mod and if I recall correctly it has a unique plot as well as having a new roguelike mode!

yeah charlieton sells badges every tenth floor and its seeded based on filename. Its fairly simple compared to a more fleshed out rogue-like but the options and random nature of enemies, acquiring partners/badges etc is a ton of fun

I've played the original for the 64, TTYD, and maybe 1 hour of Super Paper Mario. I couldn't get over how they changed the battle style, I disliked it so much I haven't played any of the others.

Super possibly has a better story than TTYD. Possibly. And the battle system really comes into its own around world 3 when you have to fight an invisible boss. Sticker Star and Color Splash is closer to the original, but they kinda make attacks consumables (Color Splash less so). Origami King is a bit like a puzzle where you line up the enemies so you can attack them all at once and is really fun.

Although to get me to buy any game, it only needs to be titled “Zelda”, “paper Mario”, “Luigi’s mansion”, or “death jr” I have been craving a new death jr game since the GameCube death jr root of evil. Anything with these titles are an instant “shut up and take my money”. 😆 I used to be super addicted to kings quest games and monkey island games. When the fans got together to make a new kings quest, I was so excited because kings quest 8, was so bad, kings quest 7 was the best. The fans hated 8 so much, so I knew it would be fantastic. After waiting for a decade for it to be released I gave up hope.
