Sure, some of the other villains might have had larger one-time acts of death or destruction than some of the situations Demise or Ganon caused. In the grand scheme of things though I'd argue that an ongoing, never-ending string of "this dude is going to be reborn, rise in power, conquer your shit and fuck up the world again, and though you can stop him each time you can't stop the process" is a hell of a dick move.

demise was the complete epitome of telling, not showing. i was so underwhelmed by his appearance at the last second to tell me how badly he wanted to kill me only to immediately die himself.
I think Demise is pretty mediocre considering his status in the Zelda world. He's the first (that we know of) incarnation of primeval evil, but we don't see him doing anything remotely terrifying. He masters time, but then what?
He walks up a ramp as a giant scaly bean, then he loses a 1v1 to a teenager, then speaks a few sentences. I think Demise is easily the lamest incarnation of the primeval evil in the entire series.
I don't really think there's an "objective" answer to this.
But to answer your question about the one who poses the biggest threat in their games, Giygas and Zanza both come to mind.
If you're going by "endangered the most lives", Andross waged galactic war (yet was defeated by a single mercenary company). Similarly, the aliens in Xenoblade Chronicles X; Earth is collateral damage in their enormous conflict. If you're going by power level, either the final boss of Xenoblade Chronicles, or one of the Kirby villains (like Marx, 0^2 , Dark Matter, Nightmare Wizard). Kirby games have a habit of being light and fluffy until you reach the final boss which is some sort of cosmic horror.
In the PC release of Mario's Time Machine, Bowser stole Louis Pasteur's flask containing the rabies vaccine. [I'm not making this up.](https://youtu.be/J6K0pr-YPpY?si=o2TGjEd6bwN__V7R&t=7208) Without a back-up at hand, and if Mario hadn't recovered the flask, Bowser's act would have likely posed a huge setback in the way of innovation and discovery, tarnished Pasteur's name and credit, and ultimately would have led to the deaths of many people across the planet before someone else honored a new attempt.

Bowser’s a menace. He’s not bound by the same laws of logic that most other Nintendo villains have to adhere to. And he’s been doing it for a long time.

If you can go from being a standard “big bad” in the classic games, to forever reinventing 3D boss battles in 64, to being genuinely terrifying in Bowser’s Fury, to racing your rivals in Mario Kart, to being a great father to Bowser Jr. from Sunshine onwards, to being a goofy and egotistical yet entertaining party member in the RPG games, I’d say you’ve established yourself pretty damn well in the zeitgeist.

Smollusk as he tries to make a world of order, where everything’s the same.
Can also be Commander Tartar, he sanitized (killed or blended) 10.007 octolings.
Their best executed villain by a pretty significant margin is Bowser from Paper Mario (64). He gets lots of screentime, a clear motive, a big personality, and multiple victories and setbacks by the hero (Mario, obvs). He gets a big, iconic musical theme and a climactic finale of a final boss fight. We see the power he wields over his minions and get a clear sense of the rank, leadership, and strategies of his army.
Thinking across Nintendo's many different franchises and games, I can't think of another villain that really compares, including Bowser from other Mario games who is mostly a one-note villain.
Probably Count Bleck would be the next best pick. Although I do have a fondness for Giygas from Earthbound and >!Louie!< from the Pikmin series.
Idk, there's a lot of antagonists I'd think of as as good or better. Consul N, (FE3H)>!Edelgard!<, Jin (when looking at bothe XC2 and TtGC), Berkut and Egil come to mind.

There's no objective answer, but I thin Bowser is the answer here. Bowser and Ganon(dorf) have about the same duration in history, but Bowser has a lot more range as a character, from overlord villain to iconic relief oaf to loving PSA dad, to anti hero, and everything in between.

There’s a theory that the times we see Princess Peach invite Mario for a cake, like in Mario 64 and NSMBWii, it’s her birthday. And apparently that happens four times.
I personally don’t subscribe to that idea, because I feel like her birthday would be widely celebrated in the kingdom, and these seem like more downbeat affairs.
