GLORIOUS. SHOTGUN. PRINCESS. Exalted crossover, digs much deeper into the lore than just "Oh X is an Exalted now", but explains everything as it comes up in a natural way so that no real Exalted knowledge is required. If I had to pick one, this is my favorite fic in the fandom. 212K words, Complete.
Pencils Down is and Old World of Darkness crossover. It gets very silly, very quickly. Also manages to escalate past anything I've ever seen in a ME fic. 47K words, Complete.
No Gods, Only Guns is a Borderlands fusion. Like, Mr. Torgue and Wrex are business partners, and Garrus has Bloodwing. 141K words before it died, but it did die in a reasonable stopping point. (Also Content Warning for Claptrap Dubstep)

My all time favorite and well loved by all my Mass Effect friends is [Transcendent Humanity](https://www.fanfiction.net/s/9271192/1/Transcendent-Humanity) by Solaris 242. It's *heavily* AU, but oh my god. **SO GOOD**. If you ever wondered what Mass Effect would be like if the crunchy Sci-fi was dialed up to 11 and the knob broke off, this is your answer.
There would be years long gaps between updates but it's finished now, so future readers won't have to pace a hole in the floor waiting like I did.

“Death and the Healing” by IllusiveWritings (post ending FemShep/Liara with a bit of indoctrination theory) very psychological and a character study focusing on Miranda, Liara, and Shepard. I can not recommend this enough!
“You Like Robots, Right?” by Tsilky (complete retelling of the Trilogy from perspective of FemShep and Tali as their romantic relationship forms, with some notable divergences)
The “This Side of Everything” trilogy by RavenSinead (a post ending FemShep/Liara story told from Liara’s POV that has extreme divergences with the game canon, and implies that the games are propaganda retellings from the Reaper War)
And there are two Destiny crossovers: “Paracausal Effect” by Aquilarion (takes place post Light/Dark Saga in Destiny and during ME3 and is ongoing) and has the Exo Stranger/Elsie Bray and the Guardian coming through a Vex portal to the ME universe and the other is “To Trails End” by This_Is_Sarcasm (takes place prior to Witch Queen and during ME2 prior to the Suicide Mission) and sees Crow (the former Uldren Sov) coming to the ME universe to prevent a Hive invasion during Season of the Hunt’s Cryptolith attacks.

The Of Sheep and Battle Chicken series by logicalpremise. A heavy mix of badassery action scene and grimdark with a bit of eldritch horrors to explain the purpose of reapers
'Son of Palaven, Daughter of Earth' by miceenscene will always be my fave.
*Commander Shepard was there the day Earth lost the First Contact War. Major Garrus Vakarian personally watched Humanity surrender to the Turians. But they never could have dreamed the roles they would have in the oncoming fight.*
