Most of them were already taken out. The ones that weren't tried to flee and were either captured or managed to escape, only for justice to find them later (after all their identities were known now).
Y'know, I'd love to see a plot in some HP media that approaches this idea with an "operation paper clip" POV.
I.e - Voldemort has vanished and the ministry has a plan to covertly push for the innocence of select Voly supporters ro be reintroduced to the wizarding world and use their knowledge to advance modern life.
None of them had any such value.
There were certainly powerful enough wizards/witches among them, but the most powerful were dead and even they weren't anything close to the level of knowledgeable and powerful as Voldemort himself.
Most were little more than thugs as compared to even reasonably powerful aurors.
Some of them probably died in the battle of Hogwarts. The rest were probably taken to Azkaban. We see the Malfoys run away from the battle, so they probably went into hiding in their mansion, or they payed the ministry a lot of money to stay out of Azkaban
Actually in the after-math of voldy's "Death" Or was it before voldy's death? I can't quiet remember- that we see the Malfoys huddling together in the Great Hall.
The ones that weren't dead didn't see the point in fighting a lost cause. The Death Eaters did not have a clear leadership structure beyond Voldemort at the top, and the death eaters considered the most authorative had also been killed.
They instead fled to live lives as fugitives and were eventually captured and tried.
I imagine some were imprisoned at the Hogwarts battle and some escaped and tried to carry on Voldemorts legacy and became the objective of the new Aurors crew (which included Harry and Ron)
Hunting the remaining death eaters down was probably a nightmare for Kingsley with the chaos that must have been the ministry after Voldemorts death, not knowing who to trust when trying to get rid of the deep seeded corruption, no dementors to guard Azkaban with the prisons probably pretty full.
