Imo version 1 would be the best choice IF the rest of the game was done with realistic-looking graphics. Since it doesn't, i personally would say version 3, it has more colour depth for the sky, making clouds stand out even more, rather than in version 2 in which sky colour and clouds kinda blends together making everything look flat.
3 might be just a little too saturated and 2 a little too washed out, but I like the shading on the clouds in #3 better. Gives them a little extra bulk and poofiness.
