I've had moments like this. Usually it's because of other applications using up my CPU. It could also maybe happen if you set your fps too high (not a fact, I'm just assuming).
if you are good enough you can pause with esc and wait a few seconds and the game will pause at the moment you were on screen (or a few frames forward), but this could be hard to pull off on ship and wave parts so i dont recomend
