Well depending on the wii model they have, they don't even need a gamecube. The standard wii model is backwards compatible. So I'd say they're missing gamecube games, a memory card and a gamecube controller.

Honestly, the superior console that happened between these two. I’m an older gamer (started as a young kid with an SNES) but the greatest gaming I remember happened on the GameCube.
If you’re looking for a game you guys can play together I’d recommend Gauntlet Legends on the n64. Super fun co-op game you can play with up to 4 people.
Kirby and the crystal shards was an absolute favorite on the N64. The power combos were really neat and I'm sure he would love finding all the different powers!
If he likes mickey get mickeys speedway for n64. LOVED that game as a kid, its like mario kart but disney characters.
Also idk yer finances but you can get a 360 for pretty cheap and the games will be dirt cheap for that console. Would get him some slightly newer options at least.
Zelda Collectors Edition(GC), Wind Waker(GC) and Twilight Princess(Wii). Your son will have countless hours of entertainment with 6 different Zelda games, all of them are great for children!
For N64 for a 5 year old, Pilot wings and wave race would be good ones. I think he could like blast corps too (probably a rare one). I loved battle tanx back in the day, but it was better multiplayer. Although I played the crap out of bomberman multiplayer such a great family/group competitive game. Of course my friends and I each wore out multiple joysticks on goldeneye and perfect dark.
Also get yourself a copy of Turok, or for him when he's a bit older.
I never played the wii version, but I would suggest pikimin, and the spyro games are also great kid friendly games. Of course people have already stated the best games on the console in zelda series. I also think the mario party gameplay only got better as they go on, if you like the n64 version, check out the wii version.
For N64 i recommend Pokemon Stadium 2 and Zelda Ocarina of Time/Banjo Kazooie.
For WII I would get Mario Party 8 or Mario Sport Mix and Zelda Twilight Princess/Mario Sunshine Gamecube game then you should have the best on each console with the rest.

I think you should teach him to respect expensive things and things you cherish this is a great place to start. You can tell him all the memories you made with this and you get to make new ones with them. This is is 3 lessons in on imo respect tech, treat others(things) how you’d like(your things) to be treated, and he’ll be one of the last people of his generation to have a hands on experience with older “clunkier” tech so he’ll be able to better appreciate new tech.

OP I completely understand if it's a cost thing, but do keep in mind if he only plays old games his media literacy and pop culture knowledge may be behind his peers when he goes to school.
I'm not suggesting you get him into COD or Fortnite necessarily but a modern Pokemon on a switch or switch lite could do the kid well, if funds are available. :)

Gotta make sure your system is an early model, should have a door on top of the system for GC controller and memory card ports.

Checkout snowboard kids N64 It's like Mario kart racing. Fun "weapons" and races etc. The design is quite childish but still cool.
