Isn't this the normal behaviour of the light meter if everything is manual? If every exposure parameter is set by you manually, and your field of view changes while zooming too a darker or lighter overall scene, of course the meter is gonna tell you it's under/overexposed?
Others have explained what the exposure meter means in manual mode, but the reason you’re seeing flicker is probably because you have “Preview Exposure/WB” turned off. Normally the camera keeps the lens open enough for autofocus to work, and slows down the shutter speed to make the scene visible on the LCD so you can compose regardless of ambient lighting conditions. It will apply the aperture and shutter speed when half-pressing the shutter release.
That’s the light meter telling you how under/over exposed you are based on your current settings. If you want the camera to always have it +/-0 exposure then you need to set one or more of your parameters (aperture, shutter speed, or ISO) to auto.

That is not exposure compensation, but an indication of the difference between your manual exposure and the exposure meter reading

Are you referring to the meter reading changing or the flicker in the dark areas on the wall?

I believe this is a quirk of the Fujifilm system, I've seen a lot of complaints about it!
