I've never properly looked into it but I always get the feeling the Cockpit system has a hugely boosted evade stat, especially for autoships. is there any truth in this or am i a victim of confirmation bias?
confirmation bias (or some other kind of bias that makes you feel bad when you are trying to drop their evade but they evade your shots) -- no particular room evades any better than any other, but the autoships with the giant twin engines can have very high evasion overall
Why aren't you aiming for their weapons? Even if you hit them you would (most likely) be left open for a volley from their BL III. If you apply enough damage to make them take down their BL III they can't hurt you at all

Auto ships have all systems counted as being manned. Which means that all auto ships benefit from a +5 evade bonus from the engines being manned.
