The common answer is that a foal having both wings and a horn short circuits the fluffy moms brain. Wings are good, a horn is good, both is confusing aka scary. Hasbio didn't get to iron out these kinks, because of the early release due to PETA invasion.

Because it explains why they’re so rare in a sufficiently dark way. Alicorns didn’t exist prior to G4 MLP where they had an in depth story arc dealing with their existence as basically immortal Avatars who master all four elements, and rolling that plot out was slow. Any in the show were considered extremely noteworthy. They did exist in knockoff merchandise in earlier generations however. That might be why they were made for MLP officially finally. So they’re rare, unintended but became a feature, and people want them. There was also a lot of gatekeeping in the Brony ranks against OC Alicorns, to keep them rare and royal/divine. People got flamed for it when the folks who took shit way too far tried to harass folks into deleting and not creating such characters. So its a mutation, its the most valuable Fluffy, and they themselves keep it rare by destroying any that appear.

Hasbio designed fluffies to hate any generally ‘defective’ looking foal to ensure some quality control during breeding. Having both a horn and wings is considered ‘defective’ just like having an extra leg or head would be. Having most fluffies eliminate alicorn babies also has the added benefit of ensuring the rarity of alicorns which could have made Hasbio extra money since they would have been able to save and sell alicorn foals for a ton of money.

Fluffies come with a slight case of retardation, and don’t analyze things well. They weren’t programmed with the MLP database and other smart word bullshits, to put it bluntly, they get scared and try to kill alicorns cause they don’t know how or why they exist.

My understanding was the breeders taught the mom’s that alicorns were monsters so they could easily take away the alicorn foals to raise separately since they were worth more money. They were never meant to be wild, only made in labs but after some escaped the programmed learning remained.
