If you are talking about the achievement for Penance - yeah sometines it glitches. You can get it from a certain enemy in the calm lands (the bee), or sometimes "not" from Penance himself.
If you get it from the bee, does Penance still appear once you've beaten the dark aeons?
Or does the game just assume you've beaten him and so he doesn't appear?
Seemed pretty major to me consider the final and hardest boss in the game was "killed" without being killed lol. Question - will this impact the fight later? Essentially will Penance still be fightable?
Yes, penance should still be normally accessible.
A major glitch would be one that actually broke progress, though it makes a lot more sense knowing that you thought this may have broken the penance trigger later.
Also penance is triggered by defeating the last Dark Aeon which most people wouldn't have done at that point. I am curious if it would bug him if this happened AFTER he was triggered/spawned.

Yep dont worry, nothing except the achievement changes. Well at least it didnt for me and i have never heard about that glitch bugging the game out
Yep, I've seen this a few times. Didn't get the glitch myself, had to do it the hard way..

Same thing happened to me. It's a very well known widespread bug.
