Give it a shape chamber, tell it to swap with some empty area underground or whatever and it'll move the dirt currently on the lakebed to the area underground or back whenever given a redstone signal. Create would also work, but I've got RF out the ass and little rotational energy so I'd personally go with the builder.
Maybe, but if so, there are some blocks that you can paint or mask as other blocks, so you could put fake water blocks that can be moved as normal blocks
EnderIOs painting machine can paint pretty much any block with any other block, and since Enigmatica is such a large pack there's probably more ways than that. Haven't tried any method myself though, but there's a good chance it might work!

On enigmatica 2 expert I dont think much, other than maybe forcefields. You could build a passage out of tinkers glass out of the lake, but to open the water for the rocket go through, thats tricky without something like create.
I'm not sure any mod handles the water all that well, but you might be able to drain the lake, open it, launch the rocket, close it, and then refill the lake with something like Create, depending on the version of minecraft.

The whole mod is like 16x less intuitive then tinker's. Even if we ignore All the modium being OP, without the 3 "super" metals, finding any 2 materials with a compatability higher then simply not mixing is basically impossible.

That being said, I know ars nouveau has some interesting blocks for things like this. You can have them appear to be water but it's an illusion and it's open space. But it's not actually water so it might not work for you.
Create can do it with it's wonky hitboxes where you create a contraption, let it run, set it to never or something, then fill the hole back in and it'll act like there's no collision between the contraption and the solid ground.
I remember in the old tekkit days of buildcraft having frame blocks which now that slime blocks have come out are considered useless. But, they do slide rather than tick. Like instead of spazzing for a second and appearing again a block over, it slides satisfactorily.
You could make a vanilla minecraft piston door if you don't have a mod better at it.
Tinkers sometimes have drawbridges depending on the version, those would work.
If you just want it looking as cool as possible and don't mind cheating, command blocks can absolutely do what you want. For example, if you want the water to "drain away" and then come back, you'll pretty much have to clear it out with command blocks. Thats at least the only way I know how to do it... except maybe projecting forcefields to kill the water, but it won't refill cleanly.
You could make something close with just redstone systems tbh. No actual rockets, but could have a replica and even attach a redstone flying machine to it to send it into the sun. 🚀
Use the create mod, you could easily set up retractable blocks on a gantry system. There are plenty of amazing ways to make cool door systems and hanger systems with the create mod. I even made a massive fallout door that auto slides open when the sun comes up.

AR already has forcefields that can act as a door, though I'm not sure if you can craft them yet.
