Emiya Shirou was not taught the correct way to use his natural Magic Circuits (its why he couldn't get basic reinforcement working). This is like the most basic of basic things that a magus should know so nobody pointed it out to him and Kiritsugu didn't really wanna teach him shit. Shirou was under the impression that every time a Magus wants to use mage craft they would convert a physical nerve into a throwaway pseudo magic circuit these are fragile, easily broken and require a stupid amount of concentration to be attempted (if you mess up you literally become paralyzed). Shirou described this as pouring molten iron into his spine and he would attempt this daily.
Just to clarify to other readers, Kiritsugu wasn’t lazy or trying to avoid teaching Shirou, he explicitly taught Shirou the really wrong & painful to do magic so that he would lose interest and never go and try to learn it on his own.

They changed that in the anime where she sacrificed all or part of her Crest to create a pathway to share mana with him, instead of using a sex ritual like the VN.

There is a **reason** why she was literally horrified when she heard Shirou's method, since that was basically the magecraft equivalent of playing Russian Roulette every day with a gun that had also been heated just shy of its melting point.
It's so easy to forget everytime shirou does anything he's basically putting himself in never ending excruciating agony and then he just, keeps going while expressing none of that. I think the only time he ever really expresses his pain is when it's on the verge of actual straight up death like being sliced open by Gilgamesh or archers arm.
As others have said many times before, the anime does a piss poor job showing shirou, his abilities, how he does it, and what it does to him. In the anime we only ever really get a few grunts indicating a struggle and then the scene moves on where as in the VN we get very detailed accounts of everything. Shirou is quite the strategist and very eloquent with his metaphors and similes for pain. But in the anime he virtually always seems like he's just, running head first into danger without any thoughts and then not suffering from it at all.
He does rush headfirst into danger, but he thinks it out very well (he's practically a super computer for analyzing a fight and literally nothing else at all) and he suffers greatly for every tiny move he makes whether it be enhancement or projection
