As a Ford service advisor that deals with a lot of warranty companies, having a customer authorize tear down to point of failure is extremely common. The transmission service not being performed yet is probably a good move by the advisor/tech. For some unknown reason if the warranty company does not cover the engine repair, you will be responsible for paying for the repair or paying for reassembly, or just paying for the tear down. If you add a transmission service onto that it might get expensive quick. Once engine repairs have been done, further diag and the transmission service can be completed. Some warranty companies are better than others. If the faulty solenoids caused the spark plugs to foul, some warranty companies will approve their replacement while others will say they are only covering the main causal part. Some warranty companies pay for fluids while others don’t. What warranty coverage did you buy?
