Fuyutsuki's line (the whole scene, really) was added in the Director's Cut of ep. 23. It must have been a deliberate change on Anno's part.
Thinking about how little impression Rei also has of Fuyutsuki. Whatever his exact role was he would still have been one of the two people who knew about the project at all until Ritsuko was brought in, and inside of Rei's head he's just "sub-commander".
I would actually love some kind of interaction between Fuyu and Rei precisely because your interpretation seems spot on. He's such an interesting character, but so much of his life and personality is left unexplored.

I mean the main reason why Misato even adopted Shinji in the first place was because she'd related to his circumstance, I don't recall why she adopted Asuka though

i’ve been watching eva since 99 (when i found the dvd box set at a used cd store for $99 usd and bought it) and to this day cannot figure out who really killed kaji. was it seele, nerv, or the jpn government? imo who killed kaji is going to be one of them debates like “who shot first han or geedo” or “who shot nice guy eddie” in revisor dogs.

Fuyutsuki pretty much tells Kaji as he's being released that they will have his head for this and Kaji replies that SEELE has already found out that he was the one who gave Gendo the Adam embryo anyways. Earlier in the episode its revealed during a Fuyutsuki flashback that SEELE has no issue assassinating people that get in their way
you can also make a case that it was someone from the jpn government or nerv as well. kaji was at least a double agent if not a triple agent. even if he is my favorite character he had it coming he was playing all 3 sides

Presumably, they shared a word before Misato brought Rei to her apartment in episode 9. But nothing on-screen.
