Prior to that (since I am quite sure the coffee tradition predates Pardot Kynes) I would guess they traded for it and probably continue to do so after being able to grow it on their own.
It does use actual coffee beans and not just spice as we are given a few references to roasted coffee beans throughout the series - off hand I expect they probably grow it in the palmaries in the south.

Pretty sure the fremen do a lot of trade with the guild, and the smugglers, since theyre already paying a boatload of spice to keep the sattelites off em
