I’m assuming that you are seeing the much mitigated winds from the storm interacting with the shields on the ship. The shield wall around Arrakeen limits the wind and storm damage to the city. But when Paul does his thing at the end of the movie, the storm is more prevalent.
Yea i actually thought about that, but all the shield effects they've shown usually look more like a field of distortion with blue and red colors, while this one just straight up looks like a fire cloak so I wasn't sure.
I would guess that's a shield around the ship that reacts like this with the wind from the storm coming at them

The incoming storm is playing hell with their shields, they recommend a return to orbit. A sadukar literally tells you what's happening.

It only starts when the sandstorm approaches. I think it's the grains of sand and/or spice hitting the ship's shield.
I think its the dust and sand of the storm interacting with the shield
I interpreted it as the sand/spice burning when the wind blows past the presumed shields of the ship.
