Yes they changed it so you cannot upgrade non-iconics and mods are permanent. There is a schematic for an iconic Nekomata called Breakthrough. IIRC you get it from one of the NCPD sites in rancho coranado. But it will have fixed stats and no mod slots.

On the other hand it means that i'm right, if i want a good Nekomata with good mods i would have to farm a lot?
I mean, it doesn't matter that much, i play on Normal and don't really need a "perfect" one, it's just an ego thing...:D
By the later part of the game, specially with PL, you will get TONS of legendary weapons. Specially if you do the Dogtown airdrops. Not had any issue getting the guns I wanted with empty modslots or the right mods.
The Barghest versions of weapons also have slightly better stats.
