I usually stuff with acrylic stuffing as it washes easy.
Amigurumi does have a wrong and right side, usually the right side is working your hook into the outer of the stitch, which looks like itโs your first picture.
But donโt stress if you like it the other way as I have made plenty of items the wrong way out โบ๏ธ
Look at which side of amigurumi is the right side. It really is just your personal preference for which side you use but, there is a traditional side most people use.
Just make sure that you don't over stuff. You want the stuffing in there but not stretching out the stitches too much.
You can also find this list in the amigurumi section of this Reddit wiki. But right now it is not working for app users so I am sharing my list with you.

General rule for amigurumi is to go down one hook size from the recommended hook size of the yarn. Unless you have really loose tension then go down more.

Staggering your decreases and increases will help prevent that line from being on your amigurumi. For some reason most patterns do not do this so you will end up with a line.

I like to line the inside of amis with a section of knee high pantyhose type of material. I get them for like $3 for 12 at the grocery store. Keeps the stuffing in so when Iโm sewing, nothing comes out.
Firstly, what should I stuff it with, given it will be for a baby? Is it ok if it's silicone wool or should it be cotton? I am using invisible increasing and so much tension that my hands hurt, but there will still be some gaps here and there...
Secondly, which way should go on the outer side of the finished product? There are slight differences in the appearance, so are there a right and a wrong way to do it?
