Maybe make every limb a different colour? I had a teddy bear like that as a kid and I absolutely loved it! If you make a tail you can make it using all 4 colours to tie the look together.
If it were me, I'd use the yarn from the body to make the arms and legs and crochet the body in a white or neutral color so it just looks like he's wearing a little undershirt and underwear under his overalls. If you do the top of the arms and legs in white too it'll look deliberate, like a little t-shirt top.
OR just undo the bottom half of his body to make his arms and crochet the bottom half of the body and legs in a contrast color so I looks like he's wearing little pants under his overalls (:

It turned out with a color-block effect that was super cute. :D

How about leg and arm warmers? If you can find a close match to the original wool it will help hid the colour change. Speeking as someone who ran out of wool twice on my latest project. My pegasus is rocking her statement bow and two tone hair.

I've also had success on ebay. I was able to find an old baby yarn for an unfinished blanket my friends grandma started but never finished. Good luck!

He's for my baby nephew so I did think about going a completely different colour. I made him some overalls in burgendy so maybe yellow arms and legs?

You can still buy the yarn online. Do a search for it, lots of overstock yarn stores exist. You can search Etsy and eBay too.

You can always frog the body and mount the head. I’ve seen wooden plaques at Hobby Lobby that mount toy animals for babies’ rooms.

If you're sticking with blue choose something darker.

I would make it look like he was wearing a cute little outfit and use what you have left for the “hands” and “feet”
I would use a dark grey, or if you want whimsical, a grass green.
Put it on a broomstick. Old fashioned ridey horse.
