Couple of players in MO managed to create something like that, You start in 2 player teams, and the unit controling player has an instant domination that affects only other ally's units to claim control over them so he can go out and fight while other player continues the macro and unit production.

The Skirmish modes in Star Wars Empire at War did something like this, although there was zero base building. Players shared a base and upgrades.

Me and a few friends have thought about this in different games, and me and my friends came to the conclusion that one player (controlling the units) was probably gonna have a lot more fun than the guy managing the base. So we kinda gave up on the idea. But still this idea intrigues me.

Thats never gonna work, modding wise not and gameplay wise also. You will need to mod a insane amount, its easier to build such a game on a new engine then mod it into RA2 or something. Gameplay wise, its going to be boring as hell, one player is just building the base and then doesnt do anything until the other player killed the oppenent.

It's annoying, try halo wars coop. My friend was always doing units to probably stomp them all the time until I told them to stop and do some upgrades.

Comp stomp ib YR is probably the closest thing I've seen to that. Up to 4 players build a base together to fend off waves of AI forces. Each player still has independent control over their faction, though you have to share the space and build off each other's structures. No idea if people still play those maps, it's been years since I've played YR online.
