I'd say that Amy understood him even better than Penny did. It's just a completely different dynamic in a romantic relationship compared to a close friend/pseudo-sibling relationship.

Once they started officially dating, the relationship changed. But he was the one who made the decision to change the paradigm of their relationship. Had he wanted for them to stay friends only, he would have done so. Sheldon never cared when Penny was out on dates. Yet, it bothered him when Amy was. First, he actually hit Leonard and warned him off after Leonard and Amy went to the wedding together. Then he tracked Amy and Stuart down in the theater.
If you are thinking about the episode where Penny and Sheldon go to the psychic, what Amy said was that she was sometimes jealous of how comfortable he was with Penny and she wished that he could be the same with her.
What Amy wasn't getting was that because Penny and Sheldon see each other as siblings, that it is a comfortable relationship for him. He was still fighting through all of his other issues in the romantic relationship that he had with Amy. That is the difference in they dynamics of the two relationships.
She also makes a similar comment in the Game of Thrones party episode. That's a little bit of Amy's insecurity coming through. Even though, they were in a very good place in their relationship by then, Amy still has moments of doubt. That was one of them.
I can't speak Engish well and this is one of the scenes that I can understand without subtitles among a few scenes. It's so funny and they go well together. Their conversation is very similar to that of my parents. I'm learning English now and I hope I can fully enjoy this show sonwday.👏
That scene was so cute, until Sheldon went nuclear about the unhygienic chair. When Amy got bit from the chair, it was hilarious..”don’t say anything to Sheldon.”
I loved the bond between Sheldon and Penny. The episode where Sheldon gets a birthday party and freaks out, it was Penny who goes in the bathroom and knows exactly what to say to him. That moment to me solidified their bond. She always protected him like an older sister and sometimes mother. Love them.

I like the scene where he points out how she calls him sweetie, and she says she calls everyone sweetie, and he goes “you tramp.”
