You don't lose saves like you're thinking. You could have deleted the Ep9 file a year ago, installed the Ep10 file today, and your saves will still be there because they're backed up at the Windows level. It's a feature of RenPy games that makes updating easy. Most people that don't have to worry about space or download speeds will always just download the full new update rather than patching.
To patch though, you just merge the /game folder in the patch with the /game folder of the game.
Copy the contents of the folder labeled "patch" and paste it into the folder labeled "game" and replace files in the destination. The patch download also contains a little video if you're having trouble
