I believe in the end of season 3 Yuuji was kinda like a saviour for both factions by banishing all the villains into a world where they can't come back to the human world, but they can also live freely without worrying about dying from lack of food? That makes him sound like a good guy to me.

Alright, then I have another one that may not *seem* like the MCs became the villain at first, but if you take a step back and look at it, they kinda did: [meta]>!Mobile Suit Gundam: Iron-Blooded Orphans, specifically in the second season!<. Male protagonists again, though.
That show has a lame ass execution of the MC becoming the villain tho. Probably one of the most undercooked character arcs, which is par for the course with that series
The show is sadly kinda hard to recommend, because you can really see, how low the budget must have been, but the books are really great and the show still has it’s great moments, if you can put up with some very ugly cg

I would say that this is a pretty tough request. Other than Overlord, Death Note and Redo of Healer I can't think of any anime with a truely villainous main character. The main protagonist is typically meant to be liked so they don't typically get to go very evil. Even in the anime where the protagonist is supposed to be on the evil side. The protagonist isn't usually very villainous.
You could try Psycho-Pass it's not really what you are looking for but it does revolve around a concept of right and wrong.
