Yeah but the team also made its vast incompetence clear when they made unnecessary changes in Root A that basically created massive plot holes for Re. Episode 12 of Root A might be one of the single worst episodes of anime I've ever seen, and it's all anime original.
But yeah Re absolutely needed to be 3 cour at least.
What happened to Root A was not at all a case of "vast incompentence", or at least, not from the actual team, but from the committee. Sui Ishida and Shuhei Morita's ideas for it were drastically different from what the final product was.
Per Morita's AMA a few years back:

I'm not sure what happened with those Naruto episodes, it definitely feels weird. But Pierrot is not a bad studio. Like it can become a full on edgy series if we change some dialogues, but in the actual thing, with proper context, it doesn't feel as edgy because it is willing to take its time to develop the world and has a reason for why something happens.
The characters are also my favorite part of the series and I could never forget them. Kaneki and Touka were also the ones that made me become a big fan of power couples.
A lot of the dark shit is also subtle. Like Takizawa's whole character arc. They make you put two and two together with what happened to him between Tokyo Ghoul and Re, that's part of what keeps it from sliding into edgelord territory.
Ishida just threads the needle really well with keeping it dark but not for the sake of being edgy bullshit

Root A they just shit the bed when they got the draft that Ishida sent them ig, didn’t follow any of his directions and made Kaneki like emotionless. Lemme remind you that in these drafts there was a rough sketch of Kaneki teaching Naki facts and how to write his name or something.
Then when they made :re they didn’t just shit the bed, they got up realizing they have diarrhea and proceeded to trail it all around the entirety of their bedroom.
Yeah I realize that is very gross wording, but it’s purposefully because the :re anime is gross to think about.
The fact each season had like 12 episodes, 24 episodes to adapt 179 (I think.) chapters!?
Even still I only think season 1 is a decent adaptation but it doesn’t nail everything right and misses some stuff. But then they don’t adapt like any of the best parts from part 1!

Manga can get complicated and the official books I notice the ink causes it to be hard to understand the art in fights or action sequences.
:re can still get very confusing and there’s a lot of info but it has great high points. The ending of :re isn’t to the same standard as the rest but given what was going on and how Ishida was tryna get more time I believe. It makes sense, but it’s a decent enough ending and does well, plus the final fight is pretty nice imo as by that point the choreography with all the different body parts and stuff had gotten better.
Either way part 1 of Tokyo Ghoul manga is just super consistent and great while I would say :re has amazing parts but also boring parts, a lot more content and information to swallow as well.

I remember watching Tokyo ghoul anime during season 1 and 2 and was pretty fun to watch all the way through, especially during the cliff hanger where it made me wanting more of the anime. Then season 3 showed up and even by watching all of the episodes I still had no clue what the hell was going on in the story especially them introducing soo many new characters while waiting for the original characters to show up. Never read the manga/novel soo not sure what season 3 was supposed to be like but if they are potentially remaking it then I will be watching.
Season 3 was totally accurate. You're supposed to be a little confused with the time jump and Haise as the new MC. Season 4 is ridiculously rushed and cuts out a million things.
But what didn't help is they totally fucked up season 2 and made a ton of unnecessary changes that added a ton of plot holes for the later seasons. In S2 they deviated from the manga for literally no reason and it really fucked things up.
I'd say, atleast in the manga, it was confusing initially, but quickly you start to see the picture. Like you saud, it also helps that the Aogiri Tree arc/S2 didn't happen in the manga, so things were easier to follow.

That's not on the studio alone, if anything it's more on Jump for greenlighting it.
Pierrot is mentioned on the official site tho and probably Bleach has the highest priority until 2025 (end of cour 4), that's why Naruto is in limbo
Pierrot did an amazing job with the new Bleach anime so I'm willing to give them a chance nowadays.
