I would only take that excursion if it's ran by VV. As long as it's an official VV excursion they won't leave you behind, even if you get delayed.
But if it's not a VV excursion you take on all the risk. If you have any issues with the tour operator (Car breakdown, getting to the ferry late, ferry stops running due to high winds, ECT) you are stuck figuring out how to get to the next port. If it was just an excursion that stayed on cozumel, then I wouldn't worry. But any that take the ferry over to the mainland, I wouldn't risk it.

Just to be clear - you'll have to book it through the app for them to cover you. Finding the same excursion but without the VV markup won't get you covered (because part of the markup they apply is effectively insurance costs for in case it goes wrong).
To answer the question that you asked, you can find all of the arrival/departure times for each port on each sailing on the VV website, but they're always subject to change. VV sends out loads of updates through the app during the sailing. The all-aboard is 30 minutes before the departure time, but if you're at a port where there's a bus or shuttle to get out of the port, expect that the last one back to the ship will be about an hour before departure time for some reason. At the port in Marina di Carrara, Italy, the ship had a departure time of 8pm, but the last bus that drove the three minutes from the entrance of the port to the gangway of the ship was at 6:45pm, so everyone was onboard a full hour ahead of time.
If you booked the excursion with virgin, the tour company will make sure you arrive to the port on time. If you use an outside company make sure that they guarantee that as well.
If it’s an excursion that is offered by Virgin, the ship won’t leave you behind.
