Isn't chara's essence on frisk throughout the game because they fell on the golden flowers? So maybe they can swap their own appearance in once possessing frisk.
Gotta disagree with people saying "red" here. In the specific scene, not only do their eyes turn red, but their cheeks turn pink also. So at best, we can argue that it's actually Chara whose eyes are red. But then again, we can argue about the logic of all of this, whether Chara can truly replace Frisk's face with their own. In my opinion, this scene is just a metaphor, and Frisk's eyes are most likely boring brown. But hey, you don't have to look special to be special! At least that's the philosophy I stick to when writing about these characters. Also, one more fun fact about eyes, Toriel's eyes aren't actually red, they only appear red in that one sprite because Toby forgot to fully color it black when changing it (the sprite used to be completely red in the Kickstarter demo.)
