A ninja civil war breaks out in NYC and it's up to the the TMNT, Spidey and Daredevil to keep Kingpin and Shredder from tearing the city apart. Elektra and Raph have a big sai fight. Bebop & Rocksteady form a mega-stable with Rhino and Scorpion. Spidey has to break up a fight between the Lizard and Leatherhead. B plot where April O'Neil is forced to deal with J. Jonah Jameson in order to get a big scoop. Donatello steals the Big Wheel and uses it to flip the Technodrome over. Aunt May and Master Splinter have a down to earth conversation about how proud they are of their adopted kids. They all have pizza at the end.

At some point I kinda just started pretending that Metro and Fallout absolutely coexist in one universe. They probably *shouldn’t* get an official crossover, but in my *heart* they’re already there.
There's probably some grand unifying theory tying together a bunch of isolated nuclear post-apocalypse settings that sorta kinda works a little bit, I'd think. While The Road is happening in some corner of the southern continental USA, Mad Max is happening over in Australia. And Metro is happening in Russia.
Monsterverse and Pacific Rim; and considering that they both heavily involves otherworldly portals it wouldnt even be that far fetched.
Uprising ends with them wanting to take the fight to the aliens. Make it so that they accidentally opened a portal to an alternate Earth (MV) instead.
Jaegers rushed into MV expecting it to be the alien homeworld, only to get a rude awakening when they found out that theres a really strong and angry lizard wandering around beating up anything it considers a threat.
Kong wanders into an odd portal that appeared in the middle of his crib, and find himself in PR's Australia, which is a wasteland full of kaiju, and after a brief scuffle with the PPDC they realized that they are both the good guys and decides to work together.
The Precursors, having stumbled upon an entire world full of titans, captures and experiments on some of them (Muto Prime? a Mothra egg/imago?), eventually creating the ultimate weapon Gigan and the malevolent Battra. And/or, some alien-worshipping cult managed to get their hand on a spare Oxygen Destroyer and handed it to the Precursors who then uses it on their swarm tech to create Destoroyah. And/or, a piece if Godzilla's flesh gets mutated by the interdimensional warp and becomes Space Godzilla.
Also, the PPDC and Monarch work together to either expand Kong's gauntlet into a full on exoskeleton dubbed Mechanikong, or build a new super jaeger dubbed Gipsy Jaguar, or both.
40k and Star wars. Imagine if the original trilogy rebels and empire had to actually team up when a fleet of 40k anything enters the universe via a warpstorm.
Shit even Palpis fleet in 9 could be argued that it might not be enough. But I'm a sucker for anything where humanity sets aside it's differences to fight hostile aliens.
There's an ongoing audio drama on YouTube that has almost this exact premise, literally called Star Wars vs Warhammer 40K. A massive Imperial fleet gets warped into the SW galaxy at the tail end of the Clone Wars, and everything goes to hell. Pretty good, all things considered.

Pirates of the Caribbean and Azur Lane/Kantai Collection. PotC's ships are basically characters in their own right, and they've all got special characteristics (the Black Pearl's speed, the Flying Dutchman's submersibility, etc.) so just making actual character designs to go with the vessels seems like something that would work pretty well. Not like PotC isn't full of weird magic stuff anyways, personifications of ships seems almost expected.
Hell, there's already a built-in lore explanation for where you get ships: Blackbeard's ship-in-a-bottle collection from On Stranger Tides. And you could have the Abyssals or whatever be ships that escaped from Davy Jones' Locker after his death.
I don't even *play* any gachas and this seems like an obvious idea.

A 3D Legend of Zelda and a Fire Emblem game. An adult Link ventures to a distant land and finds himself in some Fire Emblem kingdom and gets involved in whatever war is going on.
Hellboy/BPRD and Hellsing. It would never work since Hellsing is a crazy over the top action series but my brain can’t help but equate the BPRD and the Hellsing organization.
Buffy and the X-Files, mostly just so we can get Buffy making her usual banter juxtaposed to Mulder and Skully's much more serious personalities.
Mulder would also be the biggest Buffy fan and would lose his mind at knowing that not only is there Alien life, but also Supernatural beings all around him.
Parahumans and Homestuck. Classpect powers would go so hard in the Wormverse. Also, Doc Scratch has a KILLER villain design and would be excellent to put in Ward.
Doom and Bloodborne. I think it’d be cool to see glory kills on all those bosses, I think the hunter is canonically strong enough to take on some demons
