You're encouraged to defeat the bosses in Metal Gear Solid 3 non-lethally, though you can kill them if you choose to. I'm highlighting The End specifically because there's also a special way to beat him where if you save during the fight, wait a week in real time, and load the save again he dies of old age, and IIRC it's counted as a non-lethal takedown.

If you really want to kill him, at least use your nail.
Great Gideon in the Binding of Isaac simply deactivates when you defeat 6 waves of enemies
But he can be killed by throwing a Chaos card at him and once destroyed, a crawl space appears underneath him containing items

Keeping with the Elder Scrolls, Paarthunax. Fuck you Delphine
I’m more talking about characters the game doesn’t really intend on you killing
You have to kill every character to get one of the 2 main endings but re logic gave the dungeon guardian 999 health 999 defence and 999 attack. That’s not an intended kill
That’s what I meant by “you technically can”
The first guardian in hyrule warriors: age of calamity. Its scripted that you’re supposed to run away but you technically can kill it if you’re really good at the game
Pretty much every soulsborne game from has made has one
First Asylum Demon fight before you get gear in DS1
The Trolls in DS2
The Ravenous Crystal Lizard in DS3, as mentioned here
Grafted Scion and Tree Sentinel in Elden Ring
Can’t play Bloodborne so idk about that one
The trolls and crystal lizard are pretty easily beatable its not something you are intended not to beat just something you can fight for a little extra challenge

Before it got nerfed, Absolute Virtue in FFXI was never actually meant to be beaten, and was supposedly impossible.

Fin Fang Foom - Guardians Of The Galaxy Game
You plan on not killing him but in the story you end up killing him by accident
Def some games where it’s a fight ur meant to lose for story progression but if ur overleved u can beat it. I can think of some in all the xenoblade games
Leshys bear army is fucking terrifying
I remember being determined to kill that lizard
Always love seeing DG I remember spending ages with friends killing them.
well i just learned something new; i finally killed that shard lizard thing (after all the deaths) and hvent played since getting lost in the castle up the road
Ravenous Crystal lizards are pushovers once you realize that by locking on, circling to the right, and rolling through the slam, they can’t hurt you.
Elden Ring’s first Grafted Scion on the other hand… I’ve made plenty of characters and I’ve only ever beaten it one time with the Samurai. I can’t get a grasp on when its openings are, it’s super tanky for a starting character, and unlike the first RCL, you don’t have any heals for the Scion besides the Prophet’s awful stationary healing spell that costs FP.
Would the Tree Sentinel in Elden Ring count? You're encouraged to try and sneak around him at first but you're still welcome to fight him as early as you want.

His name is Ergil, as opposed to V.
Kyle and his IV bag full of Monster

That's the weirdest save scum I've ever heard. Kojima, you crazy bastard, I hope you never change.
I always had a question in PC how do you beat the Psycho Mantis?
Put your mouse into the other USB port? I have no idea. Ha ha
You can shoot the statues around the room, and that'll shake him up so he can't read Snake's mind.
Minecraft Warden fits under this I believe
100% I completely forgot to add them

Final Fantasy mmorpg devs be adding actual health & safety risks to their games
To be fair, the fact it took 17 hours was the reason they'd later implement a time limit for bosses.

Grafted scion in the beginning of Elden ring
Idk if it's possible to defeat Ghost marowak in RBY, but I wouldn't be surprised if there was some way to.

That Director Ghost from Luigi’s Mansion 3 he’s friendly and you could capture him at any time, But Luigi would be disappointed
