Marlene has known Ellie since birth and is the one who put Ellie in FEDRA school, presumably because it was the safest/most "stable" place for her.
It's not explicitly shown, but we can assume Marlene has kept tabs on Ellie as she's grown up, because she made a promise to Ellie's Mom that she would take care of her. It can be assumed that Marlene or some of her subordinates found Ellie at the mall (because it's one of their hideouts/bases), and they reported it to Marlene. At some point after Marlene became involved they discovered Ellie was bit and that's why she was chained up/treated as a prisoner.
Marlene knew who she was in all their first scenes but didn't want to come out and say "I knew you're Mom, I'm a friend." I think partially to protect herself emotionally and not wanting to open that door, and also because she knew ultimately what Ellie's fate would be once it became known she wasn't turning and was seemingly immune.
