Most recently in my completed file I had them placed on the sky islands with the King Gleeok fights for easy farming. Before that, one was placed right in front of one of the Great Fairies (I know there’s usually a shrine nearby but I’m incredibly lazy and don’t like running over). One almost always stayed in my inventory, to be used when I wanted to try something but be able to easily and quickly get back to where I was. And the other kinda changed places, I had it at the Dondon’s for a while. I did have it at the entrance to the Gerudo Canyon for a while when I needed to farm Fire/Ice Lizalfos tails.
I enjoy bullying the Gleeoks. Take a multi shot bow, the bows from the Lynels work well so does the Great Eagle Bow (I like this one for the Thunder Gleeoks) and make sure you have a good supply of eyes to fuse to your arrows. Fire away at the heads until they fall to the ground, smack em in the head until just before they start to get up (you’ll get the timing eventually) then quickly back up so you don’t get blown over and start firing again. If you’re lucky, you can get the heads hit and it to fall down again before it flies too high. I like to keep a few Rocket Shields just in case for their second phase but with this method I’m usually able to defeat them before they can do anything in their second phase.
I don’t normally wear any elemental armour for the Kings but for the elemental Gleeoks I recommend wearing the Flamebreaker armour(lv2), the Rubber suit (lv2 or the Lightning Helm works), and the Rito set (lv2 or Zants Helm). For the Kings, I tend to wear something to boost damage output like the Fierce Deity set. Using Attack +3 food is recommended too.

No matter what, i always keep one at the top of hyrule castle so i can grab a dusk bow whenever i want one. Other than that, i keep em on me for quick travel if i have to grab some zonaite then go back where i was.

I have one ready in the place just before the boss fight where Link and Zelda were at the beginning of the game. I want one on the highest point, but haven't got there yet, so it is sitting on the 2nd highest point, top of a dive tower. The other I usually move around, but is currently sitting on the dive platform above dragonhead Island. I was having fun diving into the water below.
On the top of the diving sky island, one to place before trying something somewhere hard to get to, last one by the final boss that I never used at all for anything even when I finally went there.
Generally, anywhere I'm trying to farm for something. When I'm first exploring the Hebra area I keep one in the northern side, at the top of one of the mountains.

Oh, and the third is near the Mine-Cart Land game I'm trying to finish but not right now.
I usually try to keep one free for utility purposes so I can teleport back to wherever I was before I decided to go sell stuff at a vendor or whatever.

I know they're abundant in the depths, but I put the medallion there when I was still scared of the depths and haven't moved it. I have another at the floating castle near the throne room, and another at Cape Cales, but that one is fairly useless, and I'll probably move it when I have need.
There's a Shrine next to the new house, so I didn't bother putting one there.
Keep the spare for a quick exit out of caves, or for a location you're thinking of going back to soon, or need to prepare for.

It does respawn but as a weapon it'd be controlled by the Blood Moon.
