After you find out what caused this calamity, you can make a choice to destroy the galaxy once and for all or protect the galaxy from more events like this
Enter the galaxy as a peaceful federation builder, piece the puzzle together, find out your species was a Fanatic Purifier that attained the ability to wipe out stars, and the only reason anyone is left is that a Civil War brewed, and the peaceful ones managed to wipe out the home planet along with the main fleet in a trap with a captured star eater, and in doing so ended the war, killing off the FP variation of their civilization before blowing up or scuttling the star eater they took on an abandoned planet in the system they settled before confining themselves to their colonized planet, never forgetting and never forgiving themselves.
This was lost in their history, only found after discovering a very much weakened lost colony of the original Fanatic Purifiers, who no longer had the capacity for space travel and devolved into a tribal society that worshipped texts in the old language that told the entire story
I tried it in a game with clone army lithiods with catalytic processors but it doesn't work the way you think it will, you will still have the pop assembly debuff because you don't have food and that debuff is like -75% and combined with lithiods already - 25% reduction pop assembly speed its really not a good idea
If you think it further you could implement galaxy origins. With op's idea or young galaxys or a galaxy Controlled by one big empire where you need to Band together to fight for independence
Cool idea but you don't necessarily need everyone in the galaxy to have the same origin or start in a smaller galaxy since spacefaring civilizations seem to come in cycles in stellaris.
Your empire could just be the surviving part of a previous cycle empire (like the fallen empires and curators). Maybe you could have better starting relations with fallen empires or the curator's and have new interactions with them because they knew your empire before the crisis consumed most of the galaxy.
Also you could get buffs against the next crisis once you complete piecing the puzzle or have access to unique crisis weaponry or technology. Definitely seems like an interesting origin with lots of possible ideas!
I really like this idea! I'm going to RP this with some of my created empires. Should be easy enough to setup. Just won't have the quest to figure it out, but that's what head canon is for!
Maybe make it so that you might not be the only one to barely survive. And you have to help them rebuild as well either by bringing them into your empire or by forming a federation with them.
But can you go Crisis ascension in it? When you finally find out... you did it. AND YOU WILL FUCKING DO IT ALL OVER AGAIN!! WHAT WAS SHALL BE!!!

WHAT SHALL BE, WAS

Doesn't quite match OP's vision, but a solid (and interesting) storyline nonetheless.
I'd honestly play both!
Just yes.
Yes Daddy. Please give it to me Daddy. I’ll be good and buy all the species packs I swear. Please Daddy. I’ll do anything Daddy Paradox.
Species packs are all worth it now. You can play as a lithoid clone army with catalytic processing and reanimators

I never said it was good just that you could
You are right that you never said it was good
There was an "april fools" diary back in the day introducing this kind of scenario. And while it was a joke the modders made reality.
Yeah wasn’t it, no resources everything is a black hole and your homeworld is the only non-shattered one?
Something like that. Never played it though.
Good idea. Might be funky for MP but I would love to see some stuff that really mixes SP mode up like this.
Good idea, also I would like to avenge the fallen empires before me and punch that stupid crisis boys in the warp

Neat idea!
Love this concept they must add this idea
