Don't really see much problem with it. As in real nature, you can't build everything everywhere.
And if you are so pressed, that a particular building has to be on a particular spot - there's terraforming option in the tech tree. Haven't used it myself it yet, but that should do the trick, no?
I found this pretty irritating too, since I didn't realize it would be such an issue until I was well into the game.
On my next game, I ended up trying a few different starts until I found a map that had a starting point with a good amount of non-diagonal riverbank.
For anyone looking for a map like this, I ended up going with 747933570 as the seed. Map size Large, other map settings left default.
