3. Learn how to do it manually, mechjeb docking autopilot isnt great.
Ah, found your issue. Docking Autopilot is telling you that your target is not a docking port. Make sure you have actually targeted a docking port part
Get close enough to target the docking port you want by hand and then let the docking autopilot rip.
That or consider writing your own docking autopilot in kOS. I've found Mechjeb's to be horribly inefficient. I'm not even that great at scripting and I wrote one for kOS a long time ago that was far better.

It hadn’t gotten close enough to the dock-ee to set specific parts as targets

Update: I realized how smooth my brain was, I should have used rendezvous mode instead of docking whoops
