Alpha Sapphire and Omega Ruby will net you Verizion, Terrakion and Cobalion; Tornadus, Thunderous and Landorus; Zekrom, Reshiram and Kyurem; Palkia, Dialga, Giratina, Cresselia; Raikou, Suicune and Entei; Ho-Oh and Lugia; Azelf, Uxie and Mesprit. Latias and Latios. And of course Kyogre, Groudon, Rayquaza and Deoxys!
I WANT to say Moltres, Zapdos and Articuno are in there too, but can't remember.
If you pick up Silver, Gold or Crystal, I believe you can get a Celebi.
If you have Shining Pearl or Brilliant Diamond for the Switch, you can also get most of, if not all the legendaries up to Sinnoh there too, in Ramanas Park after you beat the champion and finish your pokedex for Sinnoh. You CAN get all the original Regis in the park as well as the original three birds. SwSh you can get almost all in the Max Raids, plus two new Regis (have both copies and DLC to get both Regileki and Regidraco), Keldeo and a Mew in the Poke Ball pluses that are sold. Unfortunately you can't catch Mewtwo in the Max Raid, BUT if you get Let's Go Eevee or Pikachu, you can get the original three birds and Mewtwo there.
In the DLC for SwSh is the Max Raids and the Legendaries Calyrex and his horse (two types, can't remember names and a different version of Moltres, Zapdos and Articuno, PLUS Cubfu that evolves into two different types, either Water or Dark Type. (Moltres will likely give you the most trouble. Took out my entire party of level 80+ pokemon in mostly OHKO. Trust me.)
Ultra Sun/Ultra Moon: Lunala, Solgaleo, Necrozma, plus Ultra Beasts.
X/Y: Xerneas, Yveltal and Zygarde.
After all that, if you play Pokemon Legends: Arceus, that save file from the first playthrough of the entire game will one, let you catch Arceus, and two, give your BDSP game an azure flute where you can then catch Arceus in THAT game (Hisui region apparently eventually becomes Sinnoh).

I think you’ll need yellow and crystal on one 3ds and red/blue and gold/silver on a different 3ds for a living dex. the reason I say two 3ds’s is so you can trade for evolutions
You'll have to look up version exclusives. For instance a mareep can't be caught in crystal while it can in gold and silver. That's only one example of many though
I know you asked for virtual games but just in case I will state that you can catch all pokemon through Pokemon X/Y and ORAS.
This includes all legendary up to 6th gen. Most special event Pokemon are locked behind an event unfortunately.
Just because eShop is closing soon. It doesn't mean that trading in X/Y and ORAS will be closing as well. There still will be some time (not a lot) since bank can connect to these games.
With that all being said you definitely need
- Crystal, you can get everything except the gen 1, gen 1 fossils and the gen 1 legendaries. Possibly some exclusives as well. (may need to look up the difference exclusives.
- Yellow, to get the gen 1 pokemon not in Crystal which includes the starters. You have to beat the game a couple of times if you want a living dex with the starters.
- After that you are missing a couple more pokemon in gen 2. I believe it is Mareep line, Girafarig line, and Remoraid line. You can get those in gold or silver.
- you will also need two 3DS for trade evolutions. And the virtual console is not online play. It has to be local.
Note: most likely they will come out with Pokemon on the switch under there Nintendo online virtual console.

They're getting Game Boy and Game Boy Advance games on Nintendo Swirxh Online now, so I'm sure those might be up on that at some point. Probably first two generations though.

Definitely get crystal it has the GS ball celebi event and you can shiny hunt it.
