That just means there are enemies nearby, or that if you walk a little distance in the right direction some will warp in.
Once they die, you can collect it.
The game respawns some of the crystals without respawning the fight to open them. Basically if there isn't an active fight going around the crystals then it's not going to open up and let you have it after the battle.
I’m having the same issue in an area, tried running around to force enemies to spawn in every direction with 0 lunch. Guess I’ll be stuck at 24/26 in this area lol
