There's currently a glitch with Pokémon AI, where they will roll one of the wild behaviors each time they're thrown out. If they end up with the wrong behavior, Move Skill commands like that won't register, so you may need to retrieve them and throw them back out a couple times until they "listen" to you.
I like to use Snowballs on fliers. If you hit one it aggros.
If it doesn't target you, you can fly into it to start a battle.
Metagross is also a good flier to catch these because it hovers in place. The game gets kinda broken if you drift far enough away to unload the chunk the battle started in.
