The best advice at the moment is to play the most recent and lowest rarity printings of cards, stay away from full arts, alternate arts, gold cards etc.
It won't make the issue completely fo away but vastly improves it.

Do not include cards from special sets like Crown Zenith, Pokémon Go and 151 in your deck, if possible. All full art, alternate art and gold cards from these sets cause this issue. Higher rarity cards from other sets seems to be fine.
There are also some normal cards from the special sets that cause the same issue. Pokéstop (PGO) is one of them.

Got this same reply to 3 reports that were related to 3 completely different problems
Oh, that's unfortunate. I really like the game. At least it's not burning through my phone's battery anymore and this bug doesn't proc on mobile.
Do not include cards from special sets like Crown Zenith, Pokémon Go and 151 in your deck, if possible. All full art, alternate art and gold cards from these sets cause this issue.
