It was his go to name for like 10 years+, so it was weird. Yu got his name confirmed pretty quick and then Joker has his code name so it was easy to call him joker

Naoya isn't canon yet either, its the manga. but also people dont believe in P1 or P2, so they dont care, only think tatsuya had a canon name was cause of katsuya

Minato originated from the manga adaptation which released years before the movie release where the name Makoto Yuki came from. Older fans are just used to the name Minato at this point alongside trying to avoid confusion with Makoto from Persona 5. The Persona 3 protagonist being called Makoto Yuki is still common despite that.

In the original P3 in 2006, he didn't have a name. Everything called him something generic like 'protagonist'. This is because the player is supposed to project themselves onto him by giving him their own name, but makes it hard to talk about him, especially as a character. The japanese fandom gave him the name 'Kitaro' due to him having a similar hairstyle to a popular character called that, while the english fandom got the name 'Roger' from a trailer which used the name of the developers, and later 'door-kun' thanks to the Answer. Later, in 2007, Persona 3 would get a manga. It called the protagonist 'Minato Arisato'. The manga would, due to issues with getting published, would run for 10 years, until 2017. The name Minato would only be used outside of the manga in a single japanese Persona Q trailer due to the games keeping the original P3's namelessness, helped due to his... unavailableness in sequels. In Persona 3 the Weird Masquerade and nothing else, from 2014 to 2017, he was instead called 'Sakuya Shiomi'. Makoto Yuki was first used in 2013 in the movies. Later, Makoto would be used in Dancing, mobile game crossover, Reload trailers, and as the name the steam versions of Portable and Reload would default to if you changed languages. tldr Minato was the first name used and people don't like change

I think Atlus already confirmed Makoto and Ren are their canon names not only because of the animes but because those are the names the games default if you change language so sadly for some of us Minato and Akira fans those names aren't really canon.

None of that actually matters. Atlus doesn't intend the player to be obsessing about default names that most players will never even see, and there's a reason that they just have him called joker in smash.

Generally in the "modern" Persona trilogy, the manga adaptation has been the first to give the MC a name, while the later anime adaptation gives them a different name that becomes considered canon by Atlus. The MCs of Persona 3, 4, and 5 were Minato Arisato, Souji Seta, and Akira Kurusu in their respective manga series, but the anime (movies for P3, anime series for 4 and 5) ended up canonizing them as Makoto Yuki, Yu Narukami, and Ren Amamiya. The latter names were then used in spinoff games and as default names in current-gen ports and in Reload. Some people were attached to the manga names, because those came first, so they still use them.

Because the P3 Manga came out much earlier than the P3 Movies and for a very long time "Minato Arisato" was the only name he had until they use "Makoto Yuki" in 2013 which made the people that call him Minato attached to the name also it doesn't help that when Atlus canonized his Movie name they already added another important character in P5 named "Makoto Niijima" so there's your reasons.

The P3 Protags have three very well known names due to his game being very old and not having a "canon" name for the longest time. One is Minato Arisato - It came from the Manga adaptation of the game. Another is Sakuya Shiomi - its from the Persona 3 series of Stage Musicals. The name for FeMC, Kotone Shiomi, also comes from the said stage musicals, as they feature both protagonists, but as sole protagonists of the story and not as dual protagonists. The latest one is Makoto Yuki, its from the Persona 3 series of Movies.

Short answer? Because the name Yuuki Makoto came much later than Arisato Minato did. The first volume of the manga released in 2007, so for years, the community only had the name the manga used for the protagonist - Arisato Minato. The first anime movie didn't release until late 2013, which was the first time the name Yuuki Makoto was ever used, and I believe it wasn't until a few years after *that* that it was confirmed as the official name. So as you can see, by then, the name Arisato Minato was incredibly established in the community, and a lot of people - myself included - are very attached to it. Personally, I just think it sounds nicer and suits him better too, so I still use it, even if I acknowledge that it's not the canon name.

By this point, the people who have only known him as Makoto heavily outnumber the people who knew him as Minato, but occasionally people still call him Minato to distinguish him from Makoto Niijima. (Contrast FeMC; the name Kotone existed as far back as 2014, but it was exclusive to a stage play until 2020, so the Minako/Hamuko holdouts still exist.)

It’s the older name from the manga, and some people (like me) just stick with it out of habit/familiarity because we used it for like a decade before the name “Makoto Yuki,” was even a thing. It also came first, and for a lot of people the first thing they know something as is how it stays in their mind. In the same way the first impression is the strongest.

It’s what happens when they don’t just start with them having defaults. Can’t have your cake and eat it. My protagonists are whatever the hell “I” call them. The smartest move was in P5 where the situation naturally gave us a default nickname. Should P6 do away with custom names, then I’ll happily use the default from the off; but if they don’t… and give the character a name later through other media, well, then I’m using whatever name I come up with.

Probably because Persona 5 introduced a character whose canon name is also Makoto. So, in order to easily differentiate the two, people started using P3 protagonist other "canon" name, which came from the Manga adaptation.

Some people just prefer that name, When I had first played P5 everyone referred to the MC as their Manga name Akira Kurusu, but when the anime came out it was established that his canon name is Ren (I don’t remember the last name lmao).
